Fenchurch Street Station was shut down as a result of the blaze, which was reported around 04:00am at a commercial property.
Eight fire engines and 60 firefighters were sent to a unit used as a car workshop near Rhodeswell Road, Mile End.
Firefighters from Poplar, Millwall, and Shadwell, and other boroughs were brought in to assist.
The London Fire Brigade reports it took about two hours to put out the flames.
The c2c rail services originally urged people to find alternative routes of travel but it is running as usual as of this afternoon.
The cause of the fire is still being investigated and there are no known injuries.
